• Three ToLCNDV-toleranct Luffa accessions were identified across the dry and rainy seasons. • ToLCNDV tolerance is controlled by a major dominant locus. • GWAS identified a key SNP for ToLCNDV tolerance; an HRM marker was developed. • HRM marker showed 74.29 % and 95.24 % accuracy in dry and rainy seasons, respectively.
