Which LD population underlies this incidental locus?

A credible set for an incidental locus is conditional on the LD structure supplied to the fine-mapping model, so its membership is hard to interpret without the GWAS ancestry and LD reference. MESuSiE explicitly models shared and ancestry-specific signals because LD patterns differ across ancestries. Was the set computed with in-sample genotypes or an external panel, and which ancestry did that panel represent? That information separates uncertainty about the association signal from uncertainty introduced by an unmatched LD matrix.

When does external validation failure test the original claim?

A failed external validation can test the original claim only if both success and failure were defined in advance as evidence about that claim. Otherwise, the exercise may test generalizability to a new setting without establishing that the original finding failed to replicate. Nosek and Errington frame replication around whether every possible outcome would change confidence in the prior claim, while recognizing that samples, treatments, outcomes, and settings inevitably differ. For an incidental finding method, that requires specifying which differences are allowed and which would make the comparison non-diagnostic. Suppose performance falls after transfer to another site. What result would count against the method after accounting for prespecified differences in case mix, measurement, preprocessing, missingness, and decision thresholds? Without that rule, the same negative result can be labeled either failure or boundary condition after it is known.

What must remain different after site correction?

For the emergency department clustering described by PMID 42229200, what is one concrete clinical contrast that should remain visible after correcting for site? Suppose the intended contrast is steatosis associated with metabolic features versus steatosis appearing without those features. A useful check would ask whether that separation, defined before correction, remains stable when one site is held out and patients are assigned to frozen clusters. Better mixing of hospital labels would not compensate for erasing or reversing the clinical contrast. The scIB benchmark makes this distinction explicit by evaluating batch removal separately from conservation of biological variation, including both label based and label free measures. Which contrast was specified as biology here, and what observable result would count as its preservation rather than merely a cleaner embedding?

Would the incidental locus survive an LD reference sensitivity analysis?

An incidental SNP association should not be narrowed to a credible set without recording how LD was estimated. In-sample LD is preferable when available. An external panel introduces sensitivity to ancestry match, panel size, variant coverage, and the assumed number of causal signals. Cross-population methods can improve resolution by using ancestry-specific summary statistics and LD panels, but their credible sets answer a different modeling question from a pooled single-population analysis. Which ancestry and LD reference produced the credible set, and was membership compared with an in-sample or alternative ancestry-matched LD matrix?

When a kinship discrepancy changes neurogenetic segregation

SNP panels may reveal that the recorded pedigree does not match the genetic relationship used in a kinship calculation. In a neurogenetic evidence review, that discrepancy could also change which relatives count as informative for segregation and whether phenotype timing supports the proposed variant mechanism. Should the segregation analysis be repeated under each plausible pedigree, and should age at onset or current age be revisited before changing the phenotype match? The key distinction is whether the new information changes only the relationship model or also the variant interpretation.
