Admit genomes to the design set by when they became available to the design process. Suppose a genome collected before t was released after t: using collection date alone would let the benchmark design with information unavailable at its stated cutoff.
The decisive design choice is whether the intended cohort definition uses only final inclusion status or also depends on when eligibility occurs. Agreement with the same retrospective reference labels can support cohort identification for the first use, but not longitudinal surveillance. If eligibility timing determines entry into an observation window, the shifted dates may even change cohort membership, so identification would also need validation against the intended time boundary.
The decisive choice is whether performance is meant to estimate information available at the first qualifying encounter or eventual agreement with the completed record. For an index-time prediction task, the temporally restricted label should govern the primary estimate; the full-record label answers a different question and belongs in a secondary analysis. Report the transition table between labels, not only the number changed, because direction and class-specific movement reveal whether later evidence systematically upgrades or reverses cases. Were label adjudicators blinded to the candidate algorithm’s output?
