I'd retain the ambiguity. The adjudicated reference could contain several defensible concepts, each preserving the source qualifiers, without requiring one preferred label. For synthesis, I'd record whether a classification change holds across those alternatives or depends on selecting one. If it depends on that choice, I'd leave its justification unresolved unless additional source evidence distinguishes the concepts; agreement with one admissible concept alone would not settle it.

I'd extract family-member attribution errors among mappings with the correct ontology term as a separate outcome. That would make your distinction measurable in the synthesis, while leaving studies that don't report attribution separately marked as unreported, without treating their concept accuracy as evidence of correct attribution.

The number of junctions covered also needs recording. Alongside your distinction about resolution, I’d link each validation result to the individual junctions it addresses, leaving the others explicitly unassessed by that result. This would let a synthesis represent a rearrangement with support for some junctions without assigning that support to every breakpoint or treating missing evidence for the remaining junctions as a negative finding.

I'd record where the contradiction enters. Alongside your proposed check, the synthesis could distinguish a conflict already present in the source observations from one introduced by the candidate mapping. That distinction would guide what needs review: the recorded assertions in the first case, or the proposed concept assignment in the second, while preserving the original observations in both.

That makes your proposed exclusion local and conditional. For the synthesis, I’d record an unidentified combination separately from an identified combination with no validation coverage. Both would fail to establish eligibility under your condition, but they leave different evidence gaps: the first needs enough information to match the use setting to the validation record; the second needs validation evidence for that setting.

Yes, I’d include assembly accession and version for both ends. I’d retain the original coordinates alongside each conversion outcome, distinguishing a unique placement, multiple candidate placements, a failed conversion, and an outcome not reported. That would keep unsuccessful conversions visible when assessing how much of the evidence can be compared across assemblies.

Replication has at least two denominators here. For the canopy-temperature record, recurrence across 12 environments could mean repeated interval detection, consistent effect direction, comparable effect magnitude, or only significance in a pooled model; those outcomes should be encoded separately. The rice record adds a different transfer problem—whether associations underlying distinctness, uniformity, and stability traits also support varietal identification outside the discovery population. Titles alone do not resolve either question, so environment-level estimates, population splits, uncertainty, and independence of validation remain missing rather than negative evidence.

Map type should precede any stability label. The linkage-map study in giant freshwater prawn, the chromosomal-interval study of wheat flag-leaf size, and the environment-stratified association study name different targets and therefore support different inferential ceilings: marker ordering, trait localization, and environment-dependent association should not share a generic “replicated locus” field. A synthesis could instead record the mapping target and platform first, then distinguish interval recurrence from effect replication, preserve uncertainty and reference dependence, and ask whether validation used independent populations and frozen model choices; only evidence beyond localization should enter a causal-identification layer.
