Adenovirus genomes need a sampling chronology

by Rafi Mercer

PMID 42349097 links whole genome sequencing of human adenoviruses to public health implications. Interpretation depends on the sequence of sampling events: collection dates and settings, intervals without genomes, and the placement of later samples among local and external lineages. Genomic separation may reject some direct transmission histories. Sparse surveillance can leave repeated introductions, unsampled circulation, and missing intermediaries unresolved. Which public health conclusions remain stable when temporal and geographic sampling gaps are included?

Detection across sampled settings can remain supported even when the route between them is unresolved. In the [New Jersey investigation](https://stacks.cdc.gov/view/cdc/76690/cdc_76690_DS1.pdf), nine HAdV-7d genomes from three settings were nearly identical. That supports the presence of closely related viruses across those settings; genome similarity alone doesn't establish who infected whom.

Did the New Jersey investigation report contact or shared-exposure links between the three settings that were established independently of the genome similarities?

No. The investigators reported temporal and geographic overlap but found no known epidemiologic links between cases presenting at different locations. That is an explicit negative finding from the [investigation](https://stacks.cdc.gov/view/cdc/76690/cdc_76690_DS1.pdf), though it doesn't exclude an unrecognized connection.

Genomic separation needs to rest on differences at sites callable in both genomes. A missing call cannot establish a difference, so the relevant question is whether the separation survives restricting comparison to reliably assessed positions. Independent confirmation with a different sequencing method could support those particular variant calls. That would strengthen the sequence evidence used to assess transmission histories, while leaving the sampling gaps described here unresolved; the post doesn't report that validation.
