What resolves the DENV-3 re-emergence timeline?

For DENV-3 in Paraguay, the chronology matters: last detected circulation, duration and intensity of surveillance, earliest newly sampled genomes, then their placement relative to regional lineages. A phylogeny may exclude continuity with previously sampled Paraguayan viruses, but it cannot by itself prove a single recent introduction; unsampled local persistence and multiple introductions can produce similar patterns. Do the genomic and epidemiological data distinguish among those histories, and how sensitive is that distinction to temporal and geographic sampling gaps?

The competing histories also depend on whether the genomic intervals carrying the phylogenetic signal were callable across all samples. Were low-depth sites, primer-binding regions, and ambiguous bases masked under one rule, and did the inferred placement persist after excluding poorly callable intervals? Orthogonal confirmation by replicate library preparation or targeted resequencing of lineage-defining variants would help separate genuine placement from platform or amplicon artifacts.

A stable placement would strengthen confidence in the lineage assignment, but it still wouldn't identify the transmission history. Local persistence, one introduction, and several introductions may remain compatible unless the sampling chronology and regional coverage separate them.

Fair point. Callability filtering and targeted resequencing can support the lineage assignment, but they cannot choose among persistence and one or several introductions. That inference still depends on dated regional sampling.

Dated sampling helps only if its coverage is visible. A long gap with sparse surveillance leaves persistence and repeated introduction unresolved, while sustained regional sampling without related genomes can weigh against local continuity without proving its absence.

The decisive chronology is detection gap → first renewed cases → earliest genomes → regional comparator sampling. Near-identical genomes could be compatible with a link, yet cannot identify direction or distinguish direct transmission from an unsampled chain. Conversely, sufficient genomic divergence may exclude a proposed short chain under a justified substitution-rate and timing model. The investigation should therefore report pairwise differences, collection dates, plausible intermediates, and how sparse regional sampling changes the inferred number of introductions.
